The reward of a prayer offered in Masjid Nabawi is equal to 1000 prayers in any other masjid except Masjid Al-Haram.  (Muslim Hadith No. 1394), is it applicable for only fard salah or fard & nafl both salah?

The answer to your question is as follows:

The virtue is applicable for Fardh only as it is wriiten in Fiqh books, and Nafl prayers should be offered alone at home.
